The Bay Line Railroad is one of several short line railroad companies owned by Genesee & Wyoming Inc. It operates between Panama City, Florida, and Dothan, Alabama, including a branch from Grimes to Abbeville, Alabama, reached via trackage rights on CSX's Dothan Subdivision between Dothan and Grimes. The line interchanges with CSX at Cottondale, Florida and Dothan, Alabama, and with the Hilton & Albany Railroad at Hilton, Georgia.
The Alabama & Gulf Coast Railway is a Class II railroad owned by Genesee & Wyoming. It operates 339 miles (546 km) of track from the Pensacola, Florida export terminals, west of downtown, north to Columbus, Mississippi, with trackage rights along BNSF Railway to Amory, Mississippi. A branch uses trackage rights along Norfolk Southern from Kimbrough, Alabama west and south to Mobile, Alabama, with separate trackage at the end of the line in Mobile.
The San Diego and Arizona Eastern Railway Company is a short-line American railroad founded in 1906 as the San Diego and Arizona Railway (SD&A) by sugar magnate, developer, and entrepreneur John D. Spreckels. Dubbed "The Impossible Railroad" by many engineers of its day due to the immense logistical challenges involved, the line was established in part to provide San Diego with a direct rail link to the east by connecting with the Southern Pacific Railroad lines in El Centro, California.

It operates over about 371 miles (597 km) of owned or leased track primarily on several lines in California's Central Valley/San Joaquin Valley around Fresno and Bakersfield. The SJVR has trackage rights over Union Pacific between Fresno, Goshen, Famoso, Bakersfield and Algoso. The SJVR also operated for the Tulare Valley Railroad (TVRR) from Calwa to Corcoran and Famoso.

The Kyle Railroad is a regional railroad line that runs from North Central Kansas into Eastern Colorado. It is based in Phillipsburg, Kansas and runs on 556 miles (895 km) track, mostly the former Rock Island Railroad Chicago to Denver main line. The Kyle was owned by RailAmerica from 2002 to 2012. Genesee & Wyoming Inc. bought RailAmerica in late 2012. As of 2023, KYLE holds 556 total miles, has a maximum capacity of 286,000. KYLE also has two interchanges: BNSF(Courtland, Kansas and Concordia, Kansas); Union Pacific.
The Connecticut Southern Railroad is a 90-mile (140 km) long short-line railroad operating in Connecticut and Massachusetts. The company was formed in 1996 as a spinoff of Conrail by shortline holding company RailTex and subsequently acquired in 2000 by RailAmerica. Since 2012, it has been a subsidiary of Genesee & Wyoming. CSO is headquartered in Hartford, Connecticut, site of its Hartford Yard. The company also operates East Hartford Yard.
The Salt Lake City Southern Railroad is a 25-mile (40 km) short-line railroad operating between Salt Lake City, and Murray, in Utah, United States. The SL began operating on April 19, 1993, as a RailTex subsidiary. Today the SL is a subsidiary of the Utah Railway and is owned by the Genesee & Wyoming Inc.
The Arizona Eastern Railway is a Class III railroad that operates 206 miles (332 km) of railroad between Clifton, Arizona, and Miami, Arizona, in the United States. This includes trackage rights over the Union Pacific Railroad between Lordsburg, New Mexico, and Bowie, Arizona. The railroad serves the copper mining region of southeastern Arizona, and the agricultural Gila River Valley. The railroad offers a transload location for lumber, building materials and other consumer commodities at Globe, Arizona. As of 2023, AZER has a maximum capacity of 286,000, and has one interchange: Union Pacific.
The Toledo, Peoria and Western Railway is a short line railroad that operates 247 miles (398 km) of track from Mapleton, Illinois, through Peoria across Illinois to Logansport, Indiana. TP&W has trackage rights between Galesburg, Illinois, and Peoria, between Logansport and Kokomo, Indiana, and between Reynolds, Indiana, and Lafayette, Indiana. TPW has connections with UP, BNSF, NS, CSXT, CN, CP, BL, CERA, CIM, KBSR and T&P. The railroad is now owned by Genesee & Wyoming Inc. The railroad's traffic comes largely from agricultural products, including both raw and processed grain products, as well as chemicals and completed tractors. The TPW hauled around 26,000 carloads in 2008.

Wayne & Eastern Railroad is a short line railroad offering service from Tolleston, Indiana to Crestline, Ohio, United States over the former Fort Wayne Line of the Pennsylvania Railroad. It began operations in 2004 as a division of the Central Railroad of Indianapolis (CERA), under the overall corporate ownership of RailAmerica. CFE operates 273 miles (439 km) of rail leased from CSX.
Marquette Rail is a short line railroad operating in Michigan. It is based in Ludington and operates 126 miles (203 km) of trackage north from Grand Rapids, Michigan, where connections with CSX and Norfolk Southern are located. It serves chemical, paper products and various general freight customers. In 2012, the railroad expected an annual profit of about $4 million on income of $13 million.

The Southern Ontario Railway is a shortline railroad in the province of Ontario, owned and operated by Genesee & Wyoming Canada Inc., the Canadian subsidiary of Genesee & Wyoming Inc. It operated 69 miles (111 km) of track from Brantford to Nanticoke, Ontario, from 1998 to 2018. The railroad began operations in 1998, and was acquired by RailAmerica two years later. It had interchanges with the Canadian National Railway at Hamilton via trackage rights, Brantford and Paris, and interchanges with the Canadian Pacific Railway at Hamilton.

Operations began on June 1, 2014.
