Since the events of the first movie, JJ, Sophie, and Kate have moved to Langley, Virginia. JJ has taken a desk job as a CIA analyst, directing field agents, while also making time to bake, as well as train Sophie to become an agent. Sophie, now a high school teenager, has started becoming frustrated with JJ's constant training. While JJ is married to Kate and acts as a father figure to Sophie, she doesn't acknowledge him as her father.
One day, JJ directs an intelligence gathering mission with Christina in the field. Christina is successful in gathering the information, with contains the location of over 100 suitcases in Europe, each containing a Soviet-era WMD. However, while Christina prepares to head back to Langley, she is ambushed by a spy, who takes Christina's drive before killing her. After a day of training with JJ, Sophie learns that her high school choir has been chosen to perform at a G7 event in Italy. JJ goes with Sophie to chaperone the trip, along with Nancy (the high school's vice principal), Ryan (Sophie's crush), and Collin (Sophie's best friend). David Kim allows JJ to go on the trip, as David is Collin's father, though he hasn't told Collin that he actually works for the CIA. Sophie tells Collin that she plans to have a romantic moment with Ryan and ask him out to the homecoming dance.
On the trip, JJ tries to be both a responsible chaperone in front of Nancy, while also trying to act like a cool parent. While in Florence, Sophie, Collin, and Ryan sneak out. JJ catches them, but allows them to go out, as long as they come back before curfew. Collin helps Sophie impress Ryan, but while doing so, Collin gets kidnapped. Sophie notices, and tries to chase down the kidnapper, but fails. JJ recognizes the kidnapper as Simon Crane, the man who killed JJ's entire army unit. Crane's boss contacts David, and tells him to come to Rome without informing the CIA if he wants to save his son. JJ contacts David shortly after, and agrees to meet David there.
In Rome, JJ and Sophie meet David and Bobbi, who learn that the kidnapper wants the codes to the suitcase WMDs located on a military base in Anzio. In order to get the codes, they need access to a van and some equipment in an MI6 safe house. David and JJ sneak in, but inadvertently release a cage full of finches that attack them relentlessly as the two of them escape. The next day, David is able to get the four of them onto the Anzio military base, with Bobbi, JJ, and Sophie posing as David's wife, stepbrother, and stepdaughter, respectively. While JJ participates in a boxing match, Sophie and Bobbi hack the base's server and download the WMD's passcodes. Back at Langley, CIA agent Connelly learns that not only Christina never made her rendezvous, but that JJ, Bobbi, and David downloaded the passcodes, leading him to believe that they have gone rogue.
JJ and David go to meet the kidnappers, but get ambushed by Crane and get kidnapped themselves. JJ and David learn that Crane's boss is Nancy, who actually gave the CIA the anonymous tip about the WMD intel. Nancy had bribed the selection committee for the school's choir to be chosen, then planned to kidnap Collin, knowing it would be the only way to isolate David. Nancy convinces David to give her the codes, then tells Crane to go kill Collin, while she takes David with him for insurance. Sophie is able to track JJ's phone, and she and Bobbi rescue him. They go after Crane and rescue Collin, but Crane escapes. While Bobbi tries to find Nancy and Crane, Sophie tells Collin the truth about his father. Later, JJ talks to Sophie that while she has a crush on Ryan, she doesn't realize that Collin has a crush on her, and cares for her more than she realizes.
Bobbi finds that Nancy sent plans to set a bomb under Italy's financial district, so JJ tells Italian Intelligence of a bomb threat. Unfortunately, they only find a fake bomb. JJ and Sophie realize that Nancy's real target is the Vatican, where Sophie's choir is performing. Meanwhile, Nancy finds one of the bombs and takes to a chamber below the Vatican, where she starts the timer and sends a global threat message to the G7 countries. Bobbi and JJ find Nancy, Crane, and David. While JJ takes out Nancy's thugs, Crane escapes with the bomb's kill switch, and Nancy plans to leave the country. David tries to follow Nancy, but gets stopped by Connelly. David has to convince Connelly that he hasn't turned rogue, leading Nancy to escape in the process.
Outside the Vatican, where the choirs are performing, Sophie and Collin meet Ryan. Sophie plans to talk to her choir teacher, but notice two suspicious guards, who happen to be Carlos and Todd from the previous movie. Carlos reveals that they were hired by Crane. Sophie tries to gain intel from them, but they end up attacking her. Collin and Ryan distract Carlos and Todd for a brief moment, allowing Sophie to gain the advantage, but Ryan runs away. After taking them down, Sophie goes to help JJ, who is chasing Crane through the streets. Sophie and JJ take down Crane together, but the kill switch falls into a river. Together, the two of them swim to find the kill switch, and stops the bomb with 2 seconds to spare. As an ambulance prepares to take JJ to the hospital, Sophie asks to come with them, saying that JJ is her dad.
Meanwhile, Collin tracks Nancy walking in the city, and plans to stop her from fleeing the country. Nancy threatens to kill him on the spot. Collin, fluent in Italian, makes a scene, portraying Nancy as his abusive mother, preventing Nancy from leaving, allowing David and Connelly to find and arrest her.
Sometime after, on a rooftop in Italy, Sophie and Collin have a moment together, where Sophie tells him that she's realized Ryan was the wrong person for her. She asks Collin out to the homecoming dance, and he agrees. As they have their first kiss together, JJ and David are shown elsewhere, watching the two of them via satellite. David reveals to JJ that he's now officially dating Bobbi.
Back in Langley, JJ, Kate, and David welcome their kids home from their field trip. However, some of the suitcases in David's car are revealed to have finches in them, and they perch themselves on David. JJ and David, not sure what do, decide to run as the finches chase them.
