The Jaguars have appeared in the NCAA tournament nine times, the second most appearances of any SWAC school. Their combined record is 1–9. They were the second (after Alcorn State in 1980) and, as of 2022, the most recent SWAC team to advance to the regional quarterfinals, or Round of 32. Their #13 seed in the 1993 tournament is the highest seed given to a SWAC team since the tournament expanded to 64 teams in 1985.

The tournament was also notable as UC Santa Barbara became the first double digit seed not to lose by a double-digit margin in the Sweet 16 as they lost to UConn 63–57.

The 2003 NCAA Division I women's basketball tournament began on March 22, 2003, and concluded on April 8, 2003, when the Connecticut Huskies (UConn) won their second straight national title. The Final Four was held at the Georgia Dome in Atlanta, Georgia on April 6–8, 2003. UConn, coached by Geno Auriemma, defeated archrival Tennessee, coached by Pat Summitt, 73–68 in the championship game. UConn's Diana Taurasi was named Most Outstanding Player.

The 1998 NCAA Division I women's basketball tournament began on March 13, 1998, and concluded on March 29, 1998, when Tennessee won the national title. The Final Four was held at Kemper Arena in Kansas City, Missouri, on March 27–29, 1998. Tennessee, Louisiana Tech, NC State, and Arkansas qualified to the Final Four. Tennessee and Louisiana Tech won their semi-final Final Four matchups and continued on to the championship. Tennessee defeated Louisiana Tech 93–75 to take their sixth title, and complete an undefeated season (39–0).

The Alabama A&M Bulldogs basketball team is the men's basketball team that represents Alabama Agricultural and Mechanical University in Normal, Alabama. The school's team currently competes in the Southwestern Athletic Conference (SWAC) and are led by head coach Otis Hughley Jr. Prior to the Bulldogs' move to NCAA Division I in 1998, the team was a member of the Southern Intercollegiate Athletic Conference and a consistent presence in the NCAA Division II Tournament. Notable players include Desmond Cambridge, Mickell Gladness, Obie Trotter, Frank Sillmon, Willie Hayes, and Nigel Moore. The Bulldogs were coached by L. Vann Pettaway from 1986 to 2010. During his tenure, Pettaway amassed a 440–264 record with the a school-best 28–3 in 1992–93 and 1995–96. From 1992 to 1997, the Bulldogs went 136–20.

The team is a member of the Southwestern Athletic Conference, which is part of the National Collegiate Athletic Association's Division I. The team plays its home games at Lee–Hines Field in Baton Rouge, Louisiana.

The Southwestern Athletic Conference baseball tournament decides the conference baseball championship of the NCAA Division I Southwestern Athletic Conference. The top four finishers in each conference division participate in a two-bracket, double-elimination tournament, most recently played in Birmingham, Alabama, between May 25 and May 29, 2022. The winner of the tournament receives an automatic berth to the NCAA tournament and, since 2019, to the HBCU World Series.

The 2016–17 Southern Jaguars basketball team represented Southern University during the 2016–17 NCAA Division I men's basketball season. The Jaguars, led by sixth-year head coach Roman Banks, played their home games at the F. G. Clark Center in Baton Rouge, Louisiana as members of the Southwestern Athletic Conference. They finished the season 15–18, 10–8 in SWAC play to finish in a four-way tie for third place. As the 3-seed in the SWAC tournament they defeated Jackson State before losing in the semifinals to Alcorn State.

The 2017–18 Southern Jaguars basketball team represented Southern University during the 2017–18 NCAA Division I men's basketball season. The Jaguars, led by interim head coach Morris Scott, played their home games at the F. G. Clark Center in Baton Rouge, Louisiana as members of the Southwestern Athletic Conference. They finished the season 15–18, 10–8 in SWAC play to finish in fifth place. Due to Grambling State's Academic Progress Rate violations and subsequent postseason ineligibility, the Jaguars received the No. 4 seed in the SWAC tournament. They defeated Jackson State in the quarterfinals before losing to Arkansas–Pine Bluff in the semifinals.

The 2018–19 Southern Lady Jaguars basketball team represented Southern University during the 2018–19 NCAA Division I women's basketball season. The Lady Jaguars, led by first year head coach Carlos Funchess, played their home games at the F. G. Clark Center, as members of the Southwestern Athletic Conference. They finished the season 20–13, 12–4 in SWAC play to win the SWAC regular season championship. They also won the SWAC women's tournament, earning them an automatic bid to the NCAA women's tournament. They were seeded sixteenth, and lost to No. 1 seed Mississippi State in the first round.

The 1992–93 Southern Jaguars basketball team represented Southern University during the 1992–93 NCAA Division I men's basketball season. The Jaguars, led by head coach Ben Jobe, played their home games at the F. G. Clark Center and were members of the Southwestern Athletic Conference. They finished the season 21–10, 9–5 in SWAC play to finish in a tie for second place. They were champions of the SWAC tournament to earn an automatic bid to the 1993 NCAA tournament where they upset ACC Tournament champion and No. 4 seed Georgia Tech in the opening round. The Jaguars lost in the second round to No. 12 seed George Washington, 90–80.

The 1984–85 Southern Jaguars basketball team represented Southern University during the 1984–85 NCAA Division I men's basketball season. The Jaguars, led by head coach Robert Hopkins, played their home games at the F. G. Clark Center and were members of the Southwestern Athletic Conference. They finished the season 19–11, 9–5 in SWAC play to finish in second place. They were champions of the SWAC tournament to earn an automatic bid to the 1985 NCAA tournament where they lost in the opening round to No. 1 seed St. John's.

The 2022–23 Southern Jaguars basketball team will represent Southern University in the 2022–23 NCAA Division I men's basketball season. The Jaguars, led by fifth-year head coach [[[Sean Woods]], will play their home games at the F. G. Clark Center in Baton Rouge, Louisiana as members of the Southwestern Athletic Conference.
