Thunder Bay has 38 elementary schools, 3 middle schools, 5 secondary schools, 2 private schools, a university, two colleges, a medical school, and an adult education facility. The school boards offer education programmes for people with special needs or who are in trouble with the law, as well as night school. The city also has several other private for-profit colleges and tutoring programmes.

The main school boards serving the Thunder Bay area are the Lakehead District School Board, the Thunder Bay Catholic District School Board, the Conseil scolaire de district catholique des Aurores boréales and Conseil scolaire du Grand Nord.

The Lakehead District School Board is the largest, with 22 elementary schools, 3 secondary schools and a centre for adult studies. The Thunder Bay Catholic District School Board is the second largest with 16 elementary schools, 3 middle schools and 2 high schools. CSDC Aurores boréales operates one elementary and one high school in Thunder Bay, and an additional six schools throughout the Thunder Bay District. Conseil scolaire du Grand Nord operates one public French-language elementary school in Thunder Bay, and additional schools throughout Northern Ontario.

The Conseil des écoles catholiques du Centre-Est, formerly known as the Conseil des écoles catholiques de langue française du Centre-Est (CECLFCE), is Ontario's largest French-language school board. École secondaire catholique de la Vérendrye (ESCDLV) is a French Catholic high school located in Port Arthur, Thunder Bay, Ontario. It is part of the Conseil scolaire de district catholique des Aurores boréales, a French Catholic school board serving Northwestern Ontario. The school opened in 2004 on the site of the former Prospect Avenue Public School. The construction of the French language high school faced opposition from Thunder Bay's Anglophone majority. The school is named after Pierre Gaultier de Varennes, sieur de La Vérendrye, a French explorer. La Vérendrye has a high graduation rate, and its enrolment has increased annually since it opened, and the building will be expanded in the near future. There is a total of 37 employees at La Vérendrye as of January 2009.

The 2006 Thunder Bay municipal election was held on 13 November 2006 in Thunder Bay, Ontario to elect a mayor, 12 city councillors, trustees for the Lakehead District School Board, the Thunder Bay Catholic District School Board, the Conseil scolaire de district du Grand Nord de l'Ontario, and the Conseil scolaire de district catholique des Aurores boréales. The Greater North Central Francophone Education Region No. 2, known in French as the Conseil scolaire Centre-Nord (CSCN), is one of Alberta's four French language school boards. French language education is intended for children who are eligible under section 23 of the Canadian Charter of Rights and Freedoms. The CSCN is a composite board, operating both public and catholic francophone schools in Beaumont, Camrose, Edmonton, Fort McMurray, Jasper, Legal, Lloydminster, Red Deer, Sherwood Park, St. Albert. Stony Plain and Wainwright. The CSCN receives funding for all students from the provincial Government of Alberta.

Conseil scolaire catholique Franco-Nord is the Roman Catholic separate, French-language school board for Ontario District of Nipissing. It is headquartered in North Bay, and serves the communities of Mattawa, Bonfield, Astorville, Thorne, North Bay, Sturgeon Falls, River Valley and Verner. This school board has 14 schools in total, including 3 secondary schools.
