The 2006 FIM Superstock 1000 Cup was the eighth edition of the FIM Superstock 1000 Cup, the second held under this name. It was run over ten rounds, starting on 23 April in Valencia, Spain, and ending on 8 October in Magny-Cours, France.

The riders' championship was won by Alessandro Polita on a Suzuki GSX-R1000 K6 entered by Celani Suzuki Italia. His main rivals throughout the season were Claudio Corti aboard a Yamaha Team Italia's R1 and two MV Agusta riders, Luca Scassa and Ayrton Badovini. These four Italian riders scored all the pole positions except for the Valencia round and all the race victories.

The manufacturers' championship was won by Suzuki, while the season also saw the first victory for MV Agusta at world level since the 1976 German motorcycle Grand Prix.

The first few rounds were hotly contested between Barrier, Eddi La Marra and his teammate and former Superstock 1000 champion Niccolò Canepa. Unfortunately for La Marra, he would have a massive accident during testing which left him with in a coma and unable to complete the final three rounds of the championship on his Ducati Panigale. Barrier won 5 of the 9 races to retain his championship title, doing so at his home event at Magny-Cours. Despite skipping the final round at Jerez – to compete in the Superbike World Championship event – Barrier beat Canepa to the title by 24 points, with Jérémy Guarnoni a further point behind in third place.

Luca Scassa is an Italian motorcycle racer who is a Ducati Corse test rider. He previously competed in the MotoGP World Championship, the Superbike World Championship the Supersport World Championship, the AMA Superbike Championship and the British Superbike Championship. He was the Italian Superbike champion in 2008 riding a MV Agusta. In 2022 FIM Endurance World Championship he rides for Italian based No Limits Motor Team in superstock category.

The championship, a support class to the Superbike World Championship at its European rounds, used 1000 cc motorcycles and was reserved for riders between 16 and 28 years of age. The season was contested over eight races, beginning at Motorland Aragón on 15 April and ending at Circuit de Nevers Magny-Cours on 30 September.This was the final year of the FIM Superstock 1000 Cup was held as Dorna WSBK discontinued the series for the following year.
