He is known for his performances on television for early performances on Longitude (2000), Band of Brothers (2001), and John Adams (2008). He gained prominence for his supporting role as Jim Moriarty in the BBC One / PBS series Sherlock (2010-2017) for which he earned a BAFTA TV Award for Best Actor in a Supporting Role. He then took roles in The Hour (2011), The Hollow Crown (2016), and King Lear (2018).

He gained notoriety and acclaim for his role as The Priest in the Phoebe Waller-Bridge series Fleabag (2019) for which he earned a Critics' Choice Television Award and a nomination for a Golden Globe Award. For his role in Black Mirror: Smithereens (2019) he received a nomination for the Primetime Emmy Award for Outstanding Guest Actor in a Drama Series. In 2024, Scott made history as the first person to win lead actor Critics’ Circle prizes in both film and theatre in the same year for his roles in All of Us Strangers and Vanya .
