Microbial ecology is the ecology of microorganisms: their relationship with one another and with their environment. It concerns the three major domains of life—Eukaryota, Archaea, and Bacteria—as well as viruses. This relationship is often mediated by secondary metabolites produced my microorganism. These secondary metabolites are known as specialized metabolites and are mostly volatile or non volatile compounds. These metabolites include terpenoids, sulfur compounds, indole compound and many more.

In prokaryote nomenclature, Candidatus is used to name prokaryotic taxa that are well characterized but yet-uncultured. Contemporary sequencing approaches, such as 16S ribosomal RNA sequencing or metagenomics, provide much information about the analyzed organisms and thus allow identification and characterization of individual species. However, the majority of prokaryotic species remain uncultivable and hence inaccessible for further characterization in in vitro study. The recent discoveries of a multitude of candidate taxa has led to candidate phyla radiation expanding the tree of life through the new insights in bacterial diversity.

The Annual Review of Ecology, Evolution, and Systematics is an annual scientific journal published by Annual Reviews. The journal was established in 1970 as the Annual Review of Ecology and Systematics and changed its name beginning in 2003. It publishes invited review articles on topics considered to be timely and important in the fields of ecology, evolutionary biology, and systematics. As of 2024, Journal Citation Reports gave the journal a 2023 impact factor of 11.2, ranking it third of 195 journals in the "Ecology" category and third of 54 journals in "Evolutionary Biology". A copiotroph is an organism found in environments rich in nutrients, particularly carbon. They are the opposite to oligotrophs, which survive in much lower carbon concentrations.

A microbiome is the community of microorganisms that can usually be found living together in any given habitat. It was defined more precisely in 1988 by Whipps et al. as "a characteristic microbial community occupying a reasonably well-defined habitat which has distinct physio-chemical properties. The term thus not only refers to the microorganisms involved but also encompasses their theatre of activity". In 2020, an international panel of experts published the outcome of their discussions on the definition of the microbiome. They proposed a definition of the microbiome based on a revival of the "compact, clear, and comprehensive description of the term" as originally provided by Whipps et al., but supplemented with two explanatory paragraphs, the first pronouncing the dynamic character of the microbiome, and the second clearly separating the term microbiota from the term microbiome.
