The following is a comprehensive list of universities in Japan, categorized by prefecture.

The list contains only universities that still exist today and are classified as "schools" according to Article 1 of the School Education Law. (See Daigakkō for universities that are not considered "schools".) Also, each university or college is listed in the prefecture in which its headquarters is located, not the location of their satellite campuses, etc. or that of some of its departments or divisions. The 96th Emperor's Cup (第96回天皇杯全日本サッカー選手権大会) was the 2016 edition of the annual Japanese national cup tournament, which was held from 27 August 2016 to its final on 1 January 2017.

The 2022 Emperor's Cup was the 102nd edition of the annually contested cup, taking place from 21 May to 16 October. The final was played at the Nissan Stadium, in Yokohama, Kanagawa Prefecture. It was the first time the stadium hosted an Emperor's Cup final since 2014.

The 2023 All Japan University Football Championship is the 72nd edition of the referred annually contested cup for universities across Japan. As usual, the tournament is contested by 24 universities on a knockout-stage format. The Toin University of Yokohama are the current champions, winning 3–2 past Niigata University of Health and Welfare on the 2022 championship final.
