The Port Jefferson Branch is a rail line and service owned and operated by the Long Island Rail Road in the U.S. state of New York. The branch splits from the Main Line just east of Hicksville and runs northeast and east to Port Jefferson. Several stations on the Main Line west of Hicksville are served primarily by trains bound to/from the Port Jefferson branch, so LIRR maps and schedules for the public include that part of the Main Line in the "Port Jefferson Branch" service.
The Hicksville station is a station on the Main Line and Port Jefferson Branch of the Long Island Rail Road located in Hicksville, New York. It is the busiest station east of Jamaica and Penn Station by combined weekday/weekend ridership.
The Long Island City station is a rail terminal of the Long Island Rail Road in the Hunters Point and Long Island City neighborhoods of Queens, New York City. Located within the City Terminal Zone at Borden Avenue and Second Street, it is the westernmost LIRR station in Queens and the end of both the Main Line and Montauk Branch. The station consists of one passenger platform located at ground level and is wheelchair accessible.
The Mineola Intermodal Center is an intermodal center and transportation hub in the village of Mineola, Nassau County, New York, U.S. It contains the Mineola Long Island Rail Road station – one of the railroad's busiest stations – in addition to one of the Nassau Inter-County Express bus system's main hubs, located adjacent to the southern train platform.
New Hyde Park is a Long Island Rail Road station on the Main Line. It is located at New Hyde Park Road and Second Avenue in New Hyde Park, New York. The station house was near the eastern part of the westbound platform, it is now demolished for the accommodation of the LIRR's third track expansion project. The station is wheelchair accessible and had two grade crossings on either side of the station; however, as of 2020, both have been demolished and turned into an underpasses. It is only listed on the Port Jefferson Branch timetable and most service is provided by that branch.
Floral Park is a Long Island Rail Road train station in Floral Park, New York, at Tulip and Atlantic Avenues, on the Main Line and Hempstead Branch just west of their split. Most service is provided by trains on the Hempstead Branch and the Port Jefferson Branch.
Westbury is a station on the Long Island Rail Road's Main Line. All trains for the Port Jefferson Branch and Ronkonkoma Branch run through it, though only some trains on the Port Jefferson branch stop. It is located at Union and Post Avenues in Westbury, New York. It is 23.4 miles (37.7 km) from Penn Station. The station is fully wheelchair accessible. It has two side platforms and three tracks.
Patchogue is a station of the Montauk Branch of the Long Island Rail Road in Patchogue, New York. It is on Division Street between West Avenue and South Ocean Avenue. The station is the eastern terminus for some trains on the branch.
Port Jefferson is the terminus for the Port Jefferson Branch of the Long Island Rail Road in Port Jefferson Station, New York. The station is located on New York State Route 25A, on the north side of the tracks, but is also accessible from Oakland Avenue, as well as Railroad Avenue and Union Street on the south side of the tracks. All service is diesel-only, and most off-peak trains are shuttles requiring a transfer to an electric train at Huntington.
Stony Brook is a historic station on the Port Jefferson Branch of the Long Island Rail Road. It is located in Stony Brook, New York, adjacent to the campus of Stony Brook University, on the southeast side of New York State Route 25A, across the street from the its intersection with Cedar Street. There is also a gated at-grade pedestrian crossing between the station and a parking lot at the University – one of only a few stations on the Long Island Rail Road to feature such crossings.

Central Islip is a station on the Main Line of the Long Island Rail Road. It is at the southwest corner of Suffolk County Road 100 and Lowell Avenue in Central Islip, New York. Short-term parking is also available on Suffolk CR 100 across from the intersections between Pineville and Hawthorne Avenues.
Queens Village is a station on the Long Island Rail Road's Main Line, located between 218th Street and Springfield Boulevard, in the Queens Village neighborhood of Queens, New York City. It has two side platforms along the four-track line, and is served primarily by Hempstead Branch trains. Just east of the station is Queens Interlocking, a universal interlocking that splits the four-track line into two parallel two-track lines—the Main Line and Hempstead Branch—and controls the junction with the spur to Belmont Park. The station is elevated and the tracks leading in and out are on raised ground and only above the road at intersections.
Brentwood is a station on the Main Line of the Long Island Rail Road. It is officially located at Suffolk County Road 100 and Brentwood Road in Brentwood, New York. However, it has parking facilities and other amenities that are extended far beyond its given location. The actual station is located across the tracks from the dead end of Eighth Street near Leroy Avenue. The parking lot entrance is on Suffolk Avenue 1⁄2 mile (0.80 km) east of Brentwood Road/Washington Avenue.
Deer Park is a station along the Main Line of the Long Island Rail Road. It is officially located at Pineaire Drive, Executive Avenue, and Long Island Avenue in Baywood, New York.
Hollis is a station on the Long Island Rail Road's Main Line at the intersection of 193rd Street and Woodhull Avenue in the Hollis neighborhood of Queens, New York City. With a few exceptions, only trains on the Hempstead Branch stop here.
Cold Spring Harbor is a station on the Long Island Rail Road's Port Jefferson Branch. It is located at West Pulaski Road and East Gate Drive, just south of Woodbury Road in West Hills, Suffolk County, New York.
Farmingdale is a historic railroad station in Farmingdale, New York, along the Main Line of the Long Island Rail Road. It is located just east of Secatogue Avenue, on South Front Street and Atlantic Avenue. The station has two platforms, with an underground pedestrian walkway connecting them. The station house is on the south platform. Parking is available on both sides of the tracks.
Bellerose is a station along the Main Line and Hempstead Branch of the Long Island Rail Road, located in the Incorporated Villages of Bellerose and Floral Park, in Nassau County, New York. The station is at Commonwealth Boulevard and Superior Road, 0.25 miles (0.40 km) south of Jericho Turnpike.
